Do you have more than one cabinet? There's no memory on the I/O board, so that would not generate that problem. Have you checked the power supply for bulging caps? It is strange that you have pretty much swapped all the parts that drive the software side and you still have the error. Power is the only other thing I can think of. If you have access to another cabinet, I would try your mpu's and I/O boards there to test for functionality. The only thing on the backplane that has any storage is the eeprom used to backup gameplay data, but a bad one of those usually results in eeprom errors, not critical memory errors, which I have always associated with the game eproms, but since you already swapped it for another game set, I'm leaning toward something power related, it is about the only thing that is left.
