The Bill validator is enabled by default.  Are you enabling "Bill Change Mode"?  If so, that's your problem.  If Bill Change mode is turned on the machine will convert the bill to coins paid from the hopper like a change machine.  With the hopper disabled it can't convert the bill to change so it will spit it back out.
