incomplete setup menu after clear

Hello fellow slot enthusiast,
I was looking for some help or feedback on this machine...
ballys quick hits, 5 reel, "amber Rays",
played fine, then shut it down by powering it off. powered it back on and gave me a fatal fault. So i changed out the cr2477n battery. did a clear with a 320 clear card.
put the o/s in top slot and game on bottom. when the game loaded and the top was populated with a empty progressive screen. i turned the key, setup menu pops up. i went to setup and only 2 options came up. they were configuring the touch screen and the volume.
  a) where is the setup menu stored at?
  b) what got corrupted?
  c) did i cause it to get corrupted?
  d) what is my next troubleshooting step?

Don't turn the key, press the white test button on MPU to enter setup menu.

a rookie move on my part, the video to reset the game even said, "hit the button".
